Title: Comparison of Different DNA Extraction Methods in the Scope of the Sexual Biological Forensic Analysis

Abstract: Sexual assault is a public health issue that occurs on a global level, even though it is agreed within the forensic community that most cases do not get reported to authorities. Nevertheless, the ones that do get reported lead to the need of an investigation for the identification of the alleged abuser. The analysis of DNA samples found in the crime scene or in the victim's body is one of the most important evidence in these types of investigations. After being collected, the biological samples go through several phases until a genetic profile can be obtained: extraction, quantification, amplification, separation of STR fragments and genotyping. Whenever the quantity and quality of DNA present in the sample is enough, the identification of a genetic profile is possible; however, that is not always the case. In many cases of sexual assault, the DNA samples found do not have enough quantity of non-degraded genetic material from the abuser to be analyzed by all the currently used methods for these investigations, which creates a big challenge in this area. Therefore, the main goal of this master thesis was to perform an exploratory study in which different commercial extraction kits are used with samples mimicking the ones that can be found in sexual assault cases, so as to determine which one presents the best extraction efficiency in this context. In order to establish a more efficient workflow for forensic genetics analysis, the extraction step was followed by real-time PCR quantification, PCR amplification and electrophoresis detection. To fulfill the main goal of this master thesis, the commercial DNA extraction kits PrepFiler Express(r) and CaseWork Direct were used with samples including different types of biofluids (semen, blood and saliva), different types of matrices (denim, elastane, acrylic, polyester, cotton, jersey and filter-paper cards), some of which suffering different types of wash (with detergent or bleach). The comparison between the samples extracted with the two kits showed that PrepFiler Express(r) produces better quantification (in 91% of the samples) and amplification (1.3 times more complete genetic profiles) results, and original stains of semen and blood are the best types of samples to extract DNA from. The type of matrix was the least important factor when comparing extraction efficiencies, and there was no significant difference between the two kits for reference samples. Although more data is necessary, due to its quicker extraction time and lower cost, CaseWork Direct could be a good alternative for the extraction of reference samples.
Description: As agressões sexuais constituem um problema de saúde pública que ocorre a nível global, apesar de a comunidade forense reconhecer que a maioria dos casos não é reportada às autoridades. Não obstante, os casos que são reportados levam à necessidade de uma investigação para identificação do alegado agressor. A análise de amostras de ADN encontradas na cena do crime ou no corpo da vítima é uma das provas mais importantes neste tipo de investigação. Após serem recolhidas, as amostras biológicas passam por várias fases até à obtenção de um perfil genético: extração, quantificação, amplificação, separação de fragmentos STR e genotipagem. Sempre que a quantidade e qualidade do ADN presente nas amostras é suficiente, é possível identificar um perfil genético, o que nem sempre acontece. Em vários casos de agressão sexual, as amostras de ADN encontradas não têm quantidade suficiente de material genético não degradado pertencente ao agressor para ser analisado pelos métodos atualmente usados para estas investigações, o que cria um grande desafio nesta área. Assim sendo, o principal objetivo desta dissertação de mestrado foi a realização de um estudo exploratório no qual diferentes kits de extração foram usados com amostras que mimetizam as que podem ser encontradas em casos de agressões sexuais, de forma a determinar qual apresenta a maior eficiência extrativa neste contexto. De modo a estabelecer um workflow mais eficiente para a análise genética forense, o passo de extração foi seguido por quantificação por PCR em tempo real, amplificação por PCR e deteção por eletroforese. Para atingir o objetivo desta dissertação, os kits comerciais de extração de DNA PrepFiler Express(r) e CaseWork Direct foram usados em amostras que incluíram diferentes tipos de biofluídos (sémen, sangue e saliva), diferentes tipos de matrizes (ganga, licra, acrílico, poliéster, algodão, malha e cartões de papel de filtro), alguns dos quais sofreram diferentes tipos de lavagem (com detergente ou lixívia). A comparação entre as amostras extraídas com os dois kits mostrou que o kit PrepFiler Express(r) produziu melhores resultados de quantificação (em 91% das amostras) e amplificação (1,3 vezes mais perfis genéticos completos), e manchas originais de sémen e sangue são as melhores para extrair ADN. O tipo de matriz foi o fator menos importante aquando da comparação de eficiências extrativas, e não houve diferença estatisticamente significativa entre os dois kits para amostras de referência. Apesar de serem necessários mais dados, devido ao menor tempo de extração e aos custos mais baixos, o kit CaseWork Direct pode ser uma boa alternativa para a extração de amostras de referência.
